I think you should be talking about your hosting company? Domain registration doesn't have any rights to your website. If you host with them as well then you should be able to delete the ads unless there's something in the terms that it is mandatory that they stay there.

I host my site with another company and use Register's "Basic Website Forwarding" to point to that address.
It still has a banner ad on the bottom of the screen. Register-dot-com is notorious for doing this -- Exhibit A, Exhibit B, Exhibit C.
